if you use IDOC input method then there is not bigger problem in achieving this.
any line which is not in the IDOC gets removed.
So you can add a small select statement in the E1LFBKM segment to retrieve all existing bank lines from LFBK table and you you can decide which line you want keep (move to the structure) or delete.
